Milton is a form of bleach, so will lighten the marks. Or you could use actual bleach to spot-treat, but rinse it out well asap in case it causes the fibres to disintegrate (there are usually washing instructions on bleach bottles) then wash well as normal, with an extra rinse at the end.
Don't use bleach or detergent on the flysheet. There are several products made for cleaning syntheric tents (Grangers etc) but I'm not sure if any of them will actually remove mould staining.
