I got some advice on this from this site a while ago and went and bought Dettol Mould and Mildew cleaner (Wilkos £2.49).

I actually used it today and it has worked an absolute treat!!!  Make sure you rinse it well and wear old clothes (I've managed to bleach my jeans with it).

I did use Milton before which killed the mildew but really wanted rid of the black spots.  Tent looks as good as new now!!!!!!

As long as the tent is thoroughly dry you shouldn't get mildew

The guys may have been damp or pole sleeves etc, or could you have stored it somewhere that gets damp?

Worth leaving out a few extra days in a spare room at the end of the season just to be sure

Have to say mine was only on the inner tent pods not the fly sheet and I then put them in a bath of cold water to soak to rinse them thoroughly once I'd done them to get rid of any of the Dettol they've been on the line since this morning and taken inside to pack away tomorrow to make sure they're totally dry.

There's some sap on the fly sheet from a tree we were camped under but figured it'll get rinsed when it rains so just leaving that alone as don't want to end up having to waterproof it again...

Unless it is very unsightly and you can't live with it then you have to accept that a tent used outdoors is never going to look as good as new after a few camps... and who wants to appear like newbie campers with their first tent anyway.  

It will get specks and spots on it, bird poo, maybe the odd spot of mildew, sap droplets from trees, you name it. Cleaning it, no matter what chemical you use, isn't going to do the material a lot of good. Much of the spots and grime on a tent will wash off with the first good downpour of rain or simply fade in the heat of the sun.

I personally wouldn't worry too much unless, as I say, it is really looking a mess and worrying you, or it is spreading, then of course you may need to do something about it, but to begin with I would give nature a chance to do the work for you.
