You dont need to waterproof a synthetic tent all over but you probably need to do the seams with seam sealant where the seams meet the hanging points for your inner tent. Its not a difficult job and should solve the leaking for you.
You may have a seam sealant kit that came with the tent. It is a small tube of glue and a brush. You normally get a kit with most tents but if you didnt you can buy the kit very cheaply from any camping shop. Just apply it to the inside of the fly at the points where you had the leaks and that should cure them.
