So I have decided to replace the old broken skylight myself with a mpk vent pro.. (got hold of it cheap) unlike the old one the bottom frame needs screwing to roof rather than onto itself.
Will self tapping screws into the plywood roof hold it? Should I use short raw plugs? The instructions mention plastic screws but they weren't included... should I contact mpk to try and get some...

Only my opinion but I would have thought that self tappers into plywood would definitely last for a foreseeable time. You could seal them with some long lasting putty/glue/similar on the outer side to prevent leaks. So long as the wood is dry screws will last some time. If you use short raw plugs would they add any value? I.e. How thick is the plywood, will it fail? I feel raw plugs are more for screw to brick applications.
I'm not sure of the exact installation but as long as the wood seal is right, you'll be fine. Monitor leaks if you have to, and nows the time of year to do it
