As the originator of this thread I would like to step in here as it appears to be getting a little silly. When I posted I did so purely because I never thought I would ever be searched going out of the country by what I thought was UK customs.
Having had it explained that the checks were made by port security, I am more than happy to allow them to search my vehicle WITHOUT putting any constraints as to how they perform their duties. As the area in which the checks where made is totally undercover and perfectly dry I fail to understand this muddy boot syndrome. If anything it is seriously offensive to the proffesionalism to the person requesting to search your vehicle that he/she will not respect your possesions. I feel this has more to do with some people feeling their privacy is being invaded and they are offended that they have been pulled out of the line to be searched.
When people buy a ticket to board a ferry they agree to the terms and conditions. The customer does NOT make the rules and they are NOT open to negotiation. If you can't abide by the rules, then turn your vehicle around and go home.
Thank you for setting out the facts, I have absolutely no objection to them looking in my van, though as you say it seems strange they are doing it as people leave the country.

As you say, I would expect them to be professional and respect people's property. However I did wonder whether we have any rights here, hence my question.
Not sure about the dog however! Not that I have ever seen them using one.
Did they say why they were examining departing vehicles?
Jeez!! Sounds like someone will need to bail me out!
No way are they trampling over my beige carpets in muddy shoes!!!

Sorry, but I can't see why people are moaning about having their vans searched. With regards to mud, theres not much around on the docks and I would be more than happy to have my caravan searched - it saves me having to pay a mega fine if someone HAD managed to get in it. Why all the moans? customs/security/immigration are only doing their job. Stop whingeing and get a life people!
