Yes both ways we have been caught up in long traffic jams. The worst was going north coming home and we sat still for hours to the extent that people just go out of their cars. Not sure how you avoid it. We have tried different times but only need a vehicle to break down and that is it - also I think they limit number of lorries in tunnel so that takes time. Perhaps try very early or very late?
The traffic at the St Gotthard tunnel can be bad at peak times. In 2006, travelling south to Italy, we, due to delay from a puncture, we arrived at the tunnel at teatime on the last Friday in July.
I don't know what outfit you have but here is the solution we found.
After queuing for a long time we saw the signs for the St Gotthard Pass. We decided to give it a try. In those days we had a twin-axle Avondale Landranger and a Vauxhall Monterey 4x4(rebadged Isuzu trooper).
We found the Pass road to be a good, well-surfaced single carriageway (ie, one carriage in each direction) fine. A series of long "hairpins" up and down with a flat plateau stretch on the top. The car coped with the road, in fact the engine temperature was showing unusually low on the way down. I would be happy to do it again.
I must admit I am no lover of tunnels and found the St Gotthard's 10 mile length rather claustrophobic when we have subsequently used it, in both directions.

The Swiss viginette is £27 not £50.
A vignette is 40SFr, £24.36 at the current exchange rate. One is needed for the car and another for a trailer making just under £49 for the two.
As far as the Stugart, Insbruck route goes, there will be the Austrian vignette and the Brenner toll to add plus the extra mileage of Italian motorway tolls.
